it my be coincidence but since an upgrade to el capitan I had lost my iCloud mail boxes on my macbook air but can still seethes on my iPad.
Any help appreciated on how to retire them on my macbook.

Try unchecking the enable box for the iCloud mail account in Mail>Preferences>Accounts>iCloud.
The reboot and then check the box.
