1. I tried ShadowKiller and ShadowSweeper, they do not work anymore on El Capitan.
2. I tried to disable System Integrity Protection, but it does not work.

Just to make it clear about what I want. I'm trying to remove the drop shadow (see picture) in the OS X El Capitan, on the OS X prior to El Capitan it was possible to remove the shadow by use of applications such as ShadowKiller and ShadowSweeper for example.
Paste this into the Terminal
defaults write com.apple.screencapture disable-shadow -bool true
Restart your computer.

Would you make a screen shot so people can see what you are seeing? Make sure you cover any personal information using Preview. Post the screen shot in a Reply using the camera icon or you can drag the screen shot into a reply. Copy and paste doesn't work.
I disable the System Integrity Protection temporarily on an attempt to remove the window shadows. The SIP is not the point of the question.

Why would you want to disable System Integrity Protection? Don't you think something like that sounds vaguely important and thus should be left alone? To answer your question, as far as I know, there's no way to get rid of it. That's just how it is now.

I used this, and had great success.
As the above solution worked, I have not pursued other solutions, however according to this post, you can use the following:
defaults write NSGlobalDomain NSUseLeopardWindowValues NO
defaults write com.apple.Safari NSUseLeopardWindowValues YES
//I'm sure you still must logout afterward
El Capitan has done away with users tampering with the UI design gospel. The defaults write commands that are floating around are only for removing drop shadows from screen captures.
You don't need to restart, just run this in after the above command:
killall SystemUIServer
@Iptornade Does this only affect screen captures?
