I'm sorry to hear you are having this issue with El Capitan. If you are having issues with just the arrow keys on just your Apple wireless keyboard (but not on your Logitech), you may want to see if the system is recognizing those keypresses, as outlined in the following article:
Your keyboard has one or more keys that don't respond
Use the Keyboard Viewer to test whether the keyboard keys are responding correctly when they are pressed.
- Choose System Preferences from the Apple menu, then select Language & Text.
- Select Input Sources.
- Select the Keyboard & Character Viewer checkbox.
- Enable the input source for the keyboard layout you're testing by selecting the checkbox next to it.
- Make sure that "Show Input menu in menu bar" is enabled.
- Choose Show Keyboard Viewer from the Input menu in the menu bar.
- The Keyboard Viewer showing the keyboard layout appears on your display.
- Type the key on the keyboard that doesn’t respond and see if the corresponding key highlights on the Keyboard Viewer. If it does, that key is functioning correctly.

The up / down arrows doesn't work at all. The left arrow goes up and the right arrow goes down ,...?
Furthermore, scrolling doesnt work on the far right part in the Apple Mail app,....neither with the Apple W-less KB , nor the Apple Trackpad

Do you happen to have access to another Mac running El Capitan (or a local Apple store) where you could test the keyboard to see if the same thing is happening? That would help narrow down the issue to either some sort of specific conflict with El Capitan, or to an issue with the keyboard itself.

I checked the same equipment at a local Apple store , the machine was running El Capitan .
The arrowkeys worked as normal
When I use the keyboard-viewer on my machine, the up&down arrows are not reacting
The left&right keys are reacting, although neither they are working in any application
For a while the up&down arrow keys worked in another email client (Postbox) , but no longer ,,,,
