Apple Configurator 2 issue - "restriction preventing install of apps"

After a recent upgrade to Apple Configurator 2, disaster has struck for our iPad fleet (using OSX 10.11, iOS 9 in a primary school with supervised devices/VPP). All migrated profiles (and a new one recently created) do not allow any apps to be installed. The following messages appear:

"Configurator could not install [app] on [iPad]. The device has a restriction that prevents the installation of apps."

This message appears even when, in the profile tab under Restrictions > Functionality, "Allow installing apps using Apple Configurator and iTunes" feature is on.

The only work around for this at the moment is to remove all installed profiles, add the apps, add profile again. (That said, the profile doesn't complete operate as it should, with authentication prompts galore for our school WiFi).

Does anyone have any tips as to why this might be happening or a possible solution?

I'm sure most people have sorted this out already, but I don't see it written out anywhere...

I find that some of the major system type restrictions require that the profile be removed from the blueprint and re-added before those changes take effect.

App stuff seems to work without the remove / re-add trick, but the 'allow app installs' etc. seem to work only after this work around.
