Q: How do you set up seperate IDs for each device

My wife text messages are coming to my phone as well. Didn't happen until I upgraded to iOS9 ?

That is because Continuity has been introduced. Easiest thing would be to have your wife get her own Apple ID and then set up a Family Plan:
