Paying by Apple Pay will charge your purchase to your chosen payment card.
iTunes Store Gift Cards / Codes and credit can be used in the iTunes Store, App Store, iBooks Store and Mac App Store - but not in the Apple Online Store.

You can pay using Apple Pay within participating apps that sell physical goods and services - for example: groceries, clothing, tickets. On your iPhone or iPad, you can do this within such apps when you see the Buy with Apple Pay button or Apple Pay as a payment method:
You cannot use Apple Pay within the iTunes Store, App Store, iBooks Store or Mac App Store. These are the places where you can use iTunes credit / cards / codes. This is also where any available credits will be used before your card or PayPal account is charged with any remaining balance.
