Q: MacBook Pro hacked 2015

I am pretty certain my late 2009 MacBook Pro and late 2014 27" iMac have been hacked since I installed El Capitan iOS X 10.11 (now installed 10.11.1 hoping it would repair the problem but did not)

Getting popup windows requesting password for "cloudd" and other weird names/reason on the desktop that should not be happening.

That is a process for updating information in iCloud. See the suggestions in cloudd and bird processes hogging the processor?

Please sign out of iCloud in its preference pane and sign back in. No data will be removed from the servers, and you can retrieve it by signing back in. That said, you should always have a current archive of the data for safety's sake, even if you don't sign out.
If you use iCloud Keychain, when you sign back in to iCloud follow one of the procedures described in this support article to set it up on an additional device.
