Q: Problem with Time Machine after upgrading to El Capitan

I recently upgraded to El Capitan on my iMac. Several days of emails disappeared immediately after the upgrade so I used Time Machine to try to find those emails by going back to the days in question. I thought I was just dealing with Mail but whatever I did resulted in the entire Desktop and the hard drive becoming a part of each of the folders on my Desktop -- after I reverted back to earlier today via Time Machine If I try to separate out the files from the folders, create a new folder and throw out the old one, the result is that the entire desktop goes out as well. Not sure what to do to just have the files in the folders.

 

My wife shares the iMac with me and has a separate desktop. Fortunately hers did not change.
