You just restarted several times in a loop?
I restared at least 15 times and swapped between accounts back and forth at least 20 times but no luck whatsoever.
I even tried restoring from time machine only application folder but I got a message that application folder is used by system cannot be deleted...
Is it possible that after the upgrade the application folder is being indexed or processed by any means?
I will try again updating after restoration complete, it seems that the restore process will not take 6h as it estimated at he beginning, as after 1:30h I have still 36 minutes to go. Run forest!

Oct 30, 2015 3:42 PM in response to Linc Davisby Mcat077,Im having the same problems. I was able to get Chrome to open by going to "About this Mac, Support, OS X support" and it opened Chrome. My Chrome icon in the start bar is a default app icon and when I click on it I get the error damaged or incomplete.... and it does not open. Strange that it opens from a link from the About my system , support tab.

Oct 30, 2015 4:08 PM in response to poorpaddyby Linc Davis,"CleanMyMac" is a scam and a common cause of instability and poor performance. It almost certainly caused this problem. Depending on what version you have, the developer's instructions may not completely remove it. Follow those instructions, then do as below.
Back up all data before proceeding.
Triple-click anywhere in the line below on this page to select it:
/Library/LaunchDaemons/com.macpaw.CleanMyMac2.Agent.plist
Right-click or control-click the highlighted line and select
Services â–¹ Reveal in Finder (or just Reveal)
from the contextual menu.* A folder may open with an item selected. If it does, move the selected item to the Trash. You may be prompted for your administrator login password.
Repeat with this line:
/Library/PrivilegedHelperTools/com.macpaw.CleanMyMac2.Agent
Restart the computer and empty the Trash.
You may also have to remove one or more of these items in the same way:
~/Library/LaunchAgents/com.macpaw.CleanMyMac.helperTool.plist
~/Library/LaunchAgents/com.macpaw.CleanMyMac.volumeWatcher.plist
~/Library/LaunchAgents/com.macpaw.CleanMyMac3.Scheduler.plist
Never again install "CleanMyMac" or anything like it.
*If you don't see the contextual menu item, copy the selected text to the Clipboard by pressing the key combination command-C. In the Finder, select
Go â–¹ Go to Folder...
from the menu bar and paste into the box that opens by pressing command-V. You may not see what you pasted because a line break is included. Press return.

Oct 30, 2015 4:45 PM in response to poorpaddyby W SCOTT COLE JR,I also thought my apps were gone but the Finder is extremely slow: after 10-15 minutes my apps show up, all with generic icons. Double-clicking leads to the "damaged or incomplete" message, but other ways to activate Safari, for instance, do work, as discussed in earlier posts.
I was able to run normally by creating new user accounts. Getting to System Preferences is a problem- I did it by logging in to an existing account after a safe boot.
I don't know if it helps, but I was able to start Terminal using (right-click) Show Package Contents->Contents->MacOS-> on the System Preferences app (thought I might be able to launch it). This process took about TEN MINUTES. When I double-clicked the black icon, Terminal started up. There's probably a way to define a new account from Terminal, but I don't know how.
When I'm logged in to one of the new accounts all the apps show up and the Finder runs at normal speed.

I ran the suggested command-line instruction ("Although the problem is not the same") to reset the Launch Services database, once I got Terminal started as I mentioned in my earlier post.
After I logged out and back in I could immediately see my apps in all their iconic glory and they are no longer "damaged or incomplete"!

Sounds like you have as much of a clue as I do to what the problem is. But you shouldn't just blame the first app that is mentioned when all apps including various pane in the system preferences wouldn't open. I'm inclined to agree with those out there who thinks it is as a result of an extremely slowed down finder and system post 10.11.1 update causing the app directory not to load for a while. Of course it loads quicker after it loads because of caching.

Control-click on System Preferences (after waiting for it to finally show up in the Applications folder), choose Show Package Contents, wait a minute (until it shows up), click Contents, wait 5 minutes, click MacOS, wait, and double-click System Preferences. This started Terminal for me.
(2) Follow the link in Linc's post and enter the command in Terminal. Then log out and in.

CleanMyMac (all versions) is poorly written Junk, it has a long history of failing to remove the correct files, and removing ones that should not be removed. If you prefer to believe that this malicious utility from a deceptive company somehow knows more about OS X than Apple does more power to you.
Your opinion does not change reality.

I'm not the only one whose had issue after this update and they too did not have the app installed. So in an instance like that, Apple needs to stop pretending its infallible.

I assume that you did wait for spotlight to complete its re-indexing of the drive, didn't you. It can take up to 45 minutes, or less.

You installed a Beta, an unfinished edition, a test. Did you read the warnings about not installing it on a machine that you need to use? did you read the terms of your NDA which forbids you from discussing it in public. Do you really want to use unfinished (and potentially unstable) software. Do you realize that you are a participant in a test?
