From what I gather, some ringtones are missing from your iPhone 5s after updating to the latest version of iOS. The easiest way to recover the ringtones will be to sync them from iTunes, as described in the article below.

Ringtones or tones
If you made a backup of these items on your Mac or PC, you can sync the items to your iOS device. You can't download these items again from iTunes in the Cloud.

Dec 4, 2015 12:26 PM in response to TwistedToryby pmstrain,I also have this issue - I migrated from an iPhone 5 to 6 and I updated to IOS 9.1 and all my custom ringtones (ones that I created on my own and had been working) no longer appear on my iPhone. They are still in iTunes and tried to resync them, but to no avail. What's the next step, there Jason L.?

I've had the ringtones working prior to the my switch to iPhone 6 (from 5) and/or one of the recent IOS updates. They are in iTunes and had been functional, I tried checking them manually. I suspect the next usual step would be log out of iTunes account on the phone and then relog in, but I hate to do that if I don't have to... Oi... technology.
