My Thunderbolt Display no longer stays on when I close My MacBook Pro. I had few problems with it until I upgraded to El Capitan.

A standard procedure to see about troubleshooting would involve a reset
of the System Management Controller, as power settings are affected.
• Resetting the System Management Controller (SMC) on your Mac - Apple Support
Some display related settings or other items not in the SMC, may be in NVRAM reset.
However these do not tend to cover the same ground, some people do both anyway.

You may also need to check and see if the external display's power supply is OK
and the cables are functioning correctly. Just in case. Given the sizes of those
displays, they aren't very easy to haul in to have a second opinion from a Genius.
Hopefully the matter is not a hardware problem...
