I would like to use a keyboard shortcut to switch focus between two side-by-side windows in split fullscreen mode. Does this exist? I know I can use command+tab for different apps, but it's a little clumsy. Additionally, if they are two windows of the same app, the command+tab option no longer works.
The shortcut that works best for me is command+`.
ctrl+F4 does kind of work in split view but switches only once (MacOS 10.12.3). Therefore I recommend the "Move focus to next window" option which by default has the command+` shortcut assigned. Try it, if feels really good.

Yes and it is very easy to do.
COMMAND + TILDE
People often say it is tab, but I guess it depends on your keyboard. CMD + TAB switches apps, but tilde switches windows in the application in focus.
Because if I'm typing in both apps, it's bothersome to go from typing to clicking to typing again--its the same reason short cuts are nice in other situations. 🙂
Why a short cut? If you are in split screen mode click with your mouse. That is as short as it comes.
Work in Split View
In Split View, you can use both apps side by side, without the distraction of other apps.

If you’re already working with an app full screen, you can quickly choose another app to work with in Split View. Press Control-Up Arrow (or swipe up with three or four fingers) to enter Mission Control, then drag a window from Mission Control onto the thumbnail of the full-screen app in the Spaces bar. You can also drag one app thumbnail onto another in the Spaces bar.

Use the 'Move focus to active or next window' shortcut.
Depending on your keyboard, you may also need to hold the 'fn' key.
Of course, you can change the keys to another setting too.
Just to anyone coming here from search engine results, this also works with iOS in split-screen mode when using a keyboard. I tested this on an iPad Air 2 running iOS 9.2.1 with Bluetooth keyboard, and the Fn+F4 button did indeed switch keyboard focus between apps.
