A page that says system security at risk wouldn't go away and also, it wouldn't allow me to close my safari browser page. What do I do about this ?
Force quit Safari, then restart Safari while holding the shift key.

I Can quit safari ok, but I want to be able to reopen all of my windows from the last session without opening the windows that locked it up. Is there a way to get rid of those offending Windows?

Try removing the website from Safari/History.
