If I take out the account from the message preference window, I am out of iMessage it seems. I understand that having your own and unique Apple ID might solve it, but this has other consequences.

What other consequences?
Well, things have changed, you have Continuity and iCloud.
The only place where you use the same Apple ID is in Settings > iTunes & App Store > Apple ID > here to share your purchases.
