Preview autocrops my pdf files.

Preview is repeatedly autocroping (best way I know how to describe it) my .pdf files.

It initially opens the .pdf correctly, I can read it and do annotations.
Suddenly, after one of the times I reopen it, it appears as if the text got moved towards the right margin of the document.
However, my annotations stay the same, resulting in an highlights' mess, with every annotation away from the original text it was highlining.

The only way to solve it is to get back the original version of the .pdf, hence loosing ALL the annotations.
I also tried erasing that .pdf file and downloading a new one. Same happens.

It happens in several .pdf too, not only this one.

It started doing it recently, and the only change I made was upgrading to El Capitan, I guess.

Help, anyone?

I would like to request for a response to this issue as well. I have the exact same problems and it really cripples the work I am doing in college especially when you end up having to re-read a lengthy paper again because all your notes have to be reformatted to zero. It isn't just one pdf file that gives me this issue but a number of them.

Further, I have tried using adobe just to check if it's my pdf file that is the problem but that was not the case; the pdf files with highlights done through adobe did not have the same screwed-up results when I reopened the file. But the moment I make one highlight on the pdf through preview, the formatting problem occurs.

This lacking stability for the Preview app has been a recurrent problem even before I did the system update for El Capitan to the point where I had to use an old Maverick version of Preview for lower chances of my notes getting royally screwed over. And so, some help please and thank you.
