I'm deleting songs from my iPhone music library but when I sync with iTunes, the songs I just deleted are uploaded back to my iPhone. Is there a way to allow my iPhone to make changes to my iTunes library?

No. But you can change your sync options for your music so that only the music you want on the phone is sync'd:
iTunes 12 for Windows: Sync iPod, iPhone, or iPad
You want to select the Music option, and then select only the music you want on your phone in the Device Music Profile screen that displays to the right of the sidebar.
