Welcome to the Apple Support Communities! I'm sorry to hear you are having these issue with your Apple ID. I'm sure we can help you figure out what is going on, or at least point you in the right direction, but we may need a bit more detail on your exact situation. Any additional info may help us help you:
1. You are describing issues with your Apple ID in multiple services (Mac App Store, iTunes, etc); are you still able to log in and manage your Apple ID on the My Apple ID page?
2. You mentioned that this first started with a two-step Apple ID verification during the El Capitan upgrade; do you still see the same issues if you turn two-factor off temporarily? And if that seems to resolve the issue, what happens when you turn it back on? (More info on two-factor authentication)

Thanks for your help!
I can use my apple id on other devices without any issue. I can even use the apple id on browser too. It just can't go through from my iMac's App Store and iTunes. This is the only case that the apple id does not work.
The point is, I have been using this iMac for iOS devices synchronization. Being not able to login to app Store and iTunes store from this iMac, I am not able to update software on the iMac.
I am not with my iMac now so I can't test option 2. Will let you know once this option is tested.

I tried option 2: Disable two-step authorization but the issue persists. Re-enabling two-step does not solve the issue either.

If not, I do not know why it would do that except that obviously there appears to be a problem with the app store recognizing your ID. I would address this with Apple - either in store if there is one close or via online support:
