The simplest method of resolving "problems" that arise from the Repair Disk Permissions function is to not run Repair Disk Permissions in the first place.
The only time it is remotely useful is if you install software that is poorly written such that it modifies permissions to do the install, but fails to return the permissions to their appropriate values. You have to wonder why it alters the permissions in the first place.

Ignore it.
