MacBook Pro 17" 2011 with SSD issues in Optical Drive area

I have a 17" MacBook Pro Late 2011 8,3.

I replaced my Optical drive with a Samsung 850 EVO 500GB SSD. Both my main SSD drive and optical drive SATA links are of the SATA III speed of 6GB/s. Trouble is, I am having huge issues with the SSD in the optical drive's spot. I have trouble formatting the drive, adding files and such.

I want my main SSD to have OS X and the 2nd SSD to have Windows 7 for when I need to do Windows only stuff.

I heard that SATA III drives have issues when used in the optical drive spot but I though those issues would have been resolved by now. Have they?

MacBook Pro (17-inch Late 2011), OS X El Capitan (10.11.1), SATA III for both SATA Chipsets
