Since Safari is part of OS X, reinstall OS X to install it again.

Downloaded a new copy of El Capitan; an hour later I was faced with the same problem (Safari is not open anymore). Downloaded a copy of Firefox; Firefox worked once and then responded with "Firefox is not open any more". Meanwhile Chrome is not affected. Will now try EtreCheck.
The EtreCheck will not fix anything by itself. All it will do is produces a report which you can post here for analysis as to what your problem might be.
