I have a MacBook and iPad2, but in reality the iPad is my wife's, using my Apple ID for Apps etc. It syncs with my MacBook.
We are going to buy a new iPad that will be completely hers, with a her own (new) Apple ID. I will then use the old iPad.
How do we go about transferring EVERYTHING from the old one (that uses my Apple ID) to the new one (that will use wife's Apple ID)?

If you're using a different Apple ID then you should just start fresh. Choose to 'set up as new' when you set it up. If you mean itunes content or apps by 'everything' then that won't transfer over. That content is linked to the Apple ID that bought it.
If you're talking general data (photos, documents, etc) then you can sync that onto the new device once you set it up.
