For each new email, a small rectangular box displays along the right hand side of the display. It contains the sender name and an option to close or reply. If I have a lot of emails coming in it is very tedious to close each box and if I don't it will fill up the entire right hand side of the display. How do I keep this box from displaying?

Are you still running Leopard 10.5.6 as your profile indicates?
Sounds like you are getting Banner notifications for incoming mail.
Go to System Preferences, then Notifications. Scroll down to Mail, and change the alert style to none. There are a few other settings there that you can disable as well.
