after updating to Safari 9 (Version 9.0 (10601.1.56.2)) I found that in our website, Arabic text alignment is not correct. and that happens frequently. Did anyone face same problem with Safari 9 Arabic text? how can I solve it?

For any one to understand what you are talking about, you really need to provide the url or your site, or at least some site where you see this problem.
Steps to reproduce the error:
1- Open: www.alrayyanmagazine.qa/pages/alhan.aspx from Safari 9 browser
2- refresh the page many times and note Arabic text alignment as below ( it is Randomly happens)
Do you see the same problem with FireFox or Chrome?
If it happens randomly, it sounds like some piece of the site is not always being downloaded properly.
Sure I tried with all other browsers.. it never happens, even safari 8 works fine.. and all resources are downloaded from the server side

Unfortunately this bug is also happening in Apple Mail on Mac OS from 10,11.0 up to 10.11.3 and it is very frustrating. Did you report it as bug to Apple. If so please provide me with the bug report link so may be me and my colleagues can push Apple to fix it.
It seems there is a serious bug in underlying text layout engine of El Capitan.

Could you use the camera icon to post a screenshot here of what you are seeing in Mail? It's not clear how this browser problem would also show up in Mail.
I've reported this to Apple via bug reporter (23703152) and another one (22908924) ; the response was:

I've attached two screenshots:
The first one shows the bug's moment and the second one displays the moment just after inserting a new character, which causes the text brings back into order. Before El Capitan, I've never faced such an anomaly.
As I can see Apple Pages is fine, but Safari 9 and Mail 9.2 are suffering.

Do you see any problems in Mail's display of incoming arabic text messages? (That would be more equivalent to the Safari problem displaying incoming html pages.)
Do you see the any problems composing arabic in TextEdit or when using Safari to post to this forum?

In plain text incoming mail messages, I've never saw this problem, but in messages containing html and multi-line Arabic/Persian text, sometimes this happens.
About TextEdit, I've give it a try and couldn't reproduce it.

If you find a workaround solution, can you please share it with us? I face the same problem, couldn't find a solution that help. The problem shows only in Safari browser. Currently, I use version 9.1 and it still render the page with this bug 😟

It's not realistic to think there is anything users can do about this, other than use a different browser. Apple has to fix it.
