I've just had the same problem. Today I've upgraded my iCloud storage to 50GB and then find out that I was charged 0,99€ and an additional 1,98€ some seconds before the cost of the upgrade.

I called Apple support and they explained to me that the 1,98€ charge was because I've defined a new credit card in my payment details and for Apple to make sure it isn't fraudulent data and that the credit account was real, they make a payment that latter will be refunded back to the account.

Can you explain a bit further? Are you being charged three times/month? The 50 GB option is 99 cents/month. Use this as a guide -- iTunes Store charges on credit and debit card statements - Apple Support to exactly what/when you're being charged. As the article also states at the end of it, if you still don't understand a charge, then it's recommended you call Apple Support.
