Ever since El Capitan I've been using Safari and Chrome 50/50. But within the last few weeks I've noticed that youtube videos, when on big picture mode, there are insanely big bezels and the video isn't any bigger and is cornered off. I'm on the latest software for both the OS and Safari. Please help.

For Safari ...
Open System Preferences > Flash Player then select the Advanced tab.
Click Delete All under Browsing Data and Settings
Quit then relaunch Safari then try a video.
YT is having a problem. Changing Safari settings won't help much. The image you show affects almost all recent versions of Safari, not just Safari 9, and does not happen with other video sites. An easy work-about until YT gets their stuff together is to click in the video frame to stop the playback, then click again. It will then go fullscreen.
It's not only YT problem, twitch.tv behaves the same way. Also on twitch clicking on borders/pausing video does not help.
