Favorites in Finder are not shown when a Finder window is pulled up by an application.

I'm using a Mac Mini 2012 model. When I open Finder from the menu I see my favorites as shown in this Screenshot

When I perform an action inside any application such as Word, Chrome, etc. My favorites are missing from the sidebar as well as a way to bring them back.

Does anyone know how I may make them visible? This is very frustrating when you want to save stuff to your iCloud!

Since my favorites show up, I suspect you have the scrollbars turned off, and don't realize that the scrollbar has been scrolled on the left hand side to hide the Favorites above the Devices. Cause that's where my Favorites are, is above the devices. Go to Apple menu -> System Preferences -> General, and enable Scrollbars always. That way, if the scrollbar has scrolled the sidebar out of view of the Favorites, you'll just have to adjust the scrollbar of the sidebar.
