I know how to force Spotlight to re-index a drive or folder.
But how do I do so for Mail? What folder do I drag to the window?

Try re-indexing the mailboxes. This can take awhile if you have a lot of mail.
Reindex messages For El Capitan, try looking in V3.

But that's what I'm stuck on: how do I re-index mailboxes? Do I go to the Library and drag the mailboxes there to Spotlight under the privacy tab?
Sorry if I'm being a bit thick about this, but I don't know much about the technical part of Macs!

Eric, I did Linc's procedure, and yours; the dock mail icon still does not show me the number of unread messages.
Mavericks updated, by the way.

Try System Preferences/Notifications/Mail - make sure Badge app icon is checked.
