I would like to create a trifold brochure in Pages 5.6.1, but there aren't any templates to choose from. A Google search indicates that there used to be trifold templates, but it seems there aren't anymore. So is there a way to do this manually, other than creating 3 columns (which forces me to fill up one column before moving to the next)?

There are two Tri-fold templates in the Templates Chooser under Miscellaneous. You can use these, or use them as guides to roll your own. You can open tri-fold templates for MS Word in Pages and use them too. Otherwise, use a search engine, or visit the OS X App Store, as really well done templates will likely cost money.
Menu > Insert > Column Breaks
The real problem with Pages 5.x is that it does not have Textbox linking nor facing pages so constructing 3 fold brochures and many other similar projects is painful.
Use Pages '09 if you have it.
