Usually, when a user has a problem with an update it's because there was already pre-existing corruption and the update exacerbated it. It's rare there is a problem with the update itself, because they are tested extensively before release. Good practices when updating include disconnecting peripherals like your TM drive. Before updating it's best to Run Disk Utility > Repair Disk when booted from your Recovery volume.
I see no issues with the 10.11.2 update but rather the systems they are being put on. You can download and run EtreCheck, before updating if you are worried, It was created by one of own helpers here in ASC. It is a diagnostic tool that's very useful to us in finding existing problems. Also it will give us further specs on your Mac. After it runs post the log file here. It will contain no personal information.

Jan 2, 2016 11:00 AM in response to Scott R Mayby SF2000,My update of 10.11.2 on my MacBook Pro (Retina, 13-inch, Early 2015) deleted all of my mailboxes but kept everything in the main INBOX, SENT, DRAFTS, TRASH . It deleted any mailbox I had created myself as if wanting to go back to basics. I'm at a loss of what to do at the moment except for going back a step with time machine to put the old mail back. Or forget about the whole update?
