Q: Missing mail

Please sign in to icloud.com. Do you see the missing messages there?

Did you make any changes to the account or added any rules?

Please quit Mail and ask your wife to send you a message. If it doesn't appear on icloud.com, you'll know that Mail is not causing the problem.

Have you tried logging out of your iCloud account, wait a few, then log back in?

And this is only happening from your wife's email?  No one else's email?

And you're getting email from other folks, companies, etc?

You may want to consider rebuilding your mailbox -- Mail (Yosemite): Rebuild mailboxes and see if that works. 

If that doesn't work, perhaps you can try re-indexing the mailbox, which could take a while if you have lots of mail -- Spotlight: How to re-index folders or volumes - Apple Support

If that doesn't work, try re-indexing the mailboxes. This can take awhile if you have a lot of mail.
