I understand that you are not seeing your entire photos in the Media Browser on your Mac. Let's see if we can get that working.
Now depending on the settings, you might be conserving space on your Mac in the Photos library. Doing that will limit the amount of photos that show up. Take a look at the article below to go over how to over come this by creating an album in Photos so that the Media Browser shows the important photos.

I did check the media browser in Pages and there it works OK so it seems to be a problem with the media browser in iBooks Author

Feb 9, 2016 11:06 PM in response to Old Toadby dcn66,I'm working on iBooks author, top actual system. reinstalled application, it doesn't help. I see other have same problems with iBook Author ! since 6 Month!!! I read a lot about decreasing Software support of apple for Mac Apps, it seems it is real! I'm an apple user who was working since MacPlus on Mac. I know IBA is an free application but many people around me using that tooling they are very much frustrated!

Feb 10, 2016 4:41 AM in response to dcn66by léonie,We have to wait for a software update to iBook Author. It is too old to be showing the Photos Library in the Media Browser. This applies to many applications, that are still using the older media frameworks. Older code can show the Aperture library and the iPhoto Library in the built in Photo browsers, but not the Photos Library.
Continue to use iPhoto or Aperture with older software. iPhoto 9.6.1 is working very well with El Capitan.
