Everytime I boot up my macbook pro mail fails to sync. It says there is a problem with my apple id but have to go into mail preferences and re-input my email password in the outgoing server details page.

Mail cannot tell the difference between many different problems that can cause "server not responding". It has NOT lost your password. Since it can do something about it if the password was bad, it asks you for the password again, and clobbers the old password with what you entered.
If you know your password is correct, I recommend you dismiss those requests, and do not input anything. Open:
Mail > Window > Connection Doctor ...
to see what is happening, or ignore it for a few minutes and it may repair itself.
Are you using IMAP or exchange?
1. If using IMAP, then delete the account.
2. Set the account up again, but select Exchange. (Microsoft supports exchange for their email accounts)
This should then allow your machine to store the password in the keychain and not prompt for password everytime.

Although I haven't had to go down this route I'll keep it in mind if I have anymore problems. It now seems to be working and I think I figured out what the issue was.
My apple ID is also the hotmail account that kept dropping out. They had slightly different passwords. I've changed one so they are now both the same and it seems to have sorted it. Fingers crossed eh 🙂

Thanks to those that replied, your advice was useful in finding a solution.
The main issue was that my apple ID is my hotmail email address and I'd set them up in the wrong order. Mail couldn't create an account properly because it already existed and thought it was my iCloud account. I deleted this account, removing my ID from the MacBook, added hotmail as a new account (it does work as IMAP) before signing back into my ID.
Everything now works as it should.
