You have to bear in mind Logic Pro 9 was last updated over 3 years ago.. so it's no surprise it may no longer work or is stable with an OS X version such as El Cap.....
Sorry, but your options are very limited....
You can purchase Logic Pro X....
or... you can live with the issues you are having with LP9...
Or.. as i assume you used Migration Assistant to move Logic and its data over to your new Mac... you could try manually backing up all your personal files, projects and data from your old Mac onto an external HD... reformat your new Mac.. reinstall OS X using the recovery partition.. and then manually install LP9 via its DVDs...... along with any 3rd party plugins and libs.. from their original installers.. and then copy back over all your personal files, projects etc that you saved earlier to your external HD back to your system drive..
Remember to also update the DVD version of LP9 to 9.1.8 afterwards... via this link..
No DVD player.... then use Remote disk to install from LP9's DVDs

if you bought LP9 initially from the Mac App store then you can simply download and install LP9 via the Purchase tab in the Mac App Store application. so long as you are signed into the Mac App Store using the same Apple ID you used to purchase LP9 originally....
Note: You cannot install older more compatible OS X versions on a new Mac because those OS X versions do not contain the support files and libs for your Mac's newer hardware.
