After updating to 10.11.3 command click is not working anymore in finder and other apps, I restarted but still no functionality.
Mac Pro, OS X El Capitan (10.11.3)
I used to select a bunch of documents icons then unselect some or add others using command-click this functionality is not working anymore.
This effected other apps like inDesign too.
Functionality is still there for me under 10.11.3. There must be something else going on.

Try force quitting Finder and see if that works.
Open Finder then go to the apple menu top left of task bar and choose "force quit", then choose "finder". You will understand when you do it.
This is crazy, I unplugged a USB charger that was connected to my Mac, things are okay now, command click functionality is back again.
