I have the same problem and I'm not sure if I understand what you are saying here. I have my Apple ID for buying books and music and managing my iPhone. With this account I log in on an iTunes Connect account to set up everything for payments and IRS.
Do I need a new Apple ID now for uploading my ebooks now? Is this what it means?
You should only need a new id if you have been selling other things on iTunes. The end of the faq has some contacts

I opened an account for publishing e-books. No other media planned. iTunes Producer keeps complaining I used the wrong password. I found a toll free number I can call to in The Netherlands. I'll come back to inform what went wrong.
I got an answer form Apple. When you have two-step verification activated for your Apple ID connected to iTunes Connect, you need an app-specific password for iTunes Producer. Safety first.
Beats me why this isn't in the FAQ.
