OS X El Capitan (10.11.3)
The original and PDF files have different extensions, so they can be saved in the same folder.
As for automating it you might see if you can use Automator to do it. Find it in your Applications folder.
The "problem" is that the system doesn't show the same folder but the standard folder. I have a lot of subfolder, so this is a problem in case of a lot of documents/day.
If you find Automator does not suit the need, then you could try using AppleScript. Two other useful links: The Ultimate Beginner's Guide To AppleScript - Envato Tuts+ and MacScripter.
In addition to AppleScript OS X has a built-in Python language available, and, you will find several Python IDEs around.
Print as pdf in the same folder of the original file
