So when either my wife or I make a phone call, or receive/miss one, it is showing up on each others phones. If I call her iphone 6 and she doesn't answer, after I hang up it comes up as a missed call. Same things happen on her phone as well.
How do I stop this? Never had this until the last big update.

Every time that Apple updates the IOS, it's done with the expectation that the users are using the software properly, i.e., according to Apple's recommendations. You, of course, were not following Apple's recommendation and this problem was inevitable.

You've made it clear that you don't want help. You have three options:
1. Stop sharing an Apple ID and use the iPhone the way that Apple recommends.
2. Continue sharing an Apple ID and live with the problems.
3. Trash the iPhone and purchase a competing product that functions more to your satisfaction, one that will never update its operating system.

As you have already been told, STOP SHARING an ID. They are not meant to be shared. You said you were using family sharing, sharing a single ID is NOT family sharing.
family sharing means you add her new appleID as a family to your and her old appleID this mean she can use the same apps and media that was bought with the once used by several appleID
what your first post describe is the default behaviour of 2 devices using the same appleID you will also receive the same iMessages and not be able to FaceTime eachtoher in the world of apple you are! the appleID so you and your wife in this case is the same person and as such receive the same call history.
We don't receive each others iMessages and we are able to FaceTime without any problems or issues. Only the phone call log is where the "glitch" is.
As I stated before, we have had the same Apple ID for the past 10 years and only after this last update have we ran into this problem. Even going into the Apple Store to purchase, upgrade etc and we have told them we share the same ID, we were told that this is fine.
You have an easier way to stop that, go to Settings > Phone > Calls on Other Devices and turn off Allow Calls on Other Devices.
Alternatively, it's better in the long run that both you and your wife have a different Apple ID. You can utilize Family Sharing to share apps that were previously purchased by you.

That does not resolved the issue. Some people have managed to get by by turning off iCloud Drive.

stop using the same Apple ID for imessage.

One of you needs to create a new Apple ID so that you are not using the same one.
Stop sharing an Apple ID. Use Family Sharing instead.
Stop sharing an ID for iCloud.
Already using Family Sharing.
Never had this problem the entire 10 years we have used the same Apple ID until latest update.
