Storage

My storage doesn't match at all how much I'm actually using it does the thing where it gets full I've reapedetly backed it up and restored to factory settings but my storage just keeps getting eaten do I have a permanent virus? How do I fix this for good? on iPhone 5s iOS 9.2.1
