Mute volume still sound in Thunderbolt display

After upgrading to El Capitan 10.11.3 I cannot mute the sound on the 27" Thunderbolt display. Even if I mute on the keyboard or in the system settings the sound is still on both when using Safari and Chrome. Worked before I upgraded last week. Is there a workaround?
