Having problems logging in: mouse a trackpad not responding and slightly off graphics display

So recently I have been having a problem with logging in on my MacBook Pro, my guess is that this happened just after the recent update to El Capitan 10.11.3

When booting up the machine feels more sluggish than it has been in the past and when I get to the login screen the built in trackpad and my magic mouse suffer from what can only be described as extreme lag. They're both very unresponsive and there is a very long delay in seeing any movement. When there is movement it's as if there has only been a short amount of the path being registered.

The things I have tried so far:

Rebooting into recovery mode, in this case the mouse and trackpad work fine. If I restart from here things work normally, however the guest account has an odd horizontal line and shading. This is my usual indication that I will be able to log in normally.

I have also tried resetting the pram, the smc, repairing permissions, running scheduled maintenance tasks and clearing caches. Some of this has been done with Onyx for Mac.

Could really do with a solution to this as it is affecting my work machine and obviously trying to log into my machine for 15-20 mins each morning isn't very productive.

I read through the actions you took to resolve the issue

Sometimes this may require doing these resets couple of times.

This has happened to me.

I suspected problem with battery.

I called AppleCare and they let me repeat these resets, the problem was solved and so far so good.

If the problem continues, please contact Apple.

If you have not done this already, try selecting the startup disk again.

Select Macintosh HD as the Startup Disk.

“Set the default startup disk” http://support.apple.com/kb/HT1310
