When I access my iCloud account through the Mac email app, it tells me that there are 67 new messages. There are no new messages when I open the mailbox. I have tried turning sync off and on again but to no avail.
Does anyone have any ideas?

If that doesn't work, try re-indexing the mailboxes. This can take awhile if you have a lot of mail.
Reindex messages For El Capitan, try looking in V3.
