Q: ePUBSs do not sync across devices nor do the annotations - some do and other don't. From your post, it sounds like you would like to make sure all of your iBooks sync between your different devices. If this is correct, I would suggest reading over the following article for information on how to keep your books up to date across your devices.

I copied all of the iBooks files (which included ePub and PDF files that I had imported over the years) to the new MBP. I then imported them into iBooks, which appeared to be successful. I can sync them to my iPad with no difficulty. All is good. But wait - when I power off and subsequently power up my MBP, most of those imported files are gone from iBooks...
So I imported them again. Again successful. All is good again.
Until the next time power up -- now the files have disappeared gain...
What gives???
