Q: iBooks el Capitan issues
New to MacBooks, i came over from the "dark side"
I have successfully transferred my iTunes library: movies, songs, pics, etc. from Windows 10 to MacBook pro El Capitan with no/ few issues.
Cannot figure out iBooks and iTunes issues. I have about 800 epub & pdf books that sync'd with no issues in Windows. I also have 20+ purchased through iTunes books.
ONLY the purchased books will stay in iBooks. I have:
Imported from file
dragged & dropped
dragged & dropped directly (through iTunes) onto my iPad.
Imported into iTunes, then imported FROM iTunes into iBooks
The books stay in iBooks for about 10 minutes, then they all (except the purchased books) disappear.
I cannot sync my iPad because, this being a "new" computer, iTunes wants to erase all and sync again.
Ideas, suggestions, third party apps to try?
I have searched the forums, but haven't come across this particular situation.
I know I'm a newbie, so if i'm missing something simple to try, please take it easy on me!

Think I have it solved:
When I went into the directory and saw what I actually was dropping/ importing into iBooks, it turns out I had inadvertently had some .exe and some .dmg files in the same directory. when i removed them, iBooks seemed to stabilize and keep all books, not just purchased ones.
