Is there any way to control the order that login items load during startup? I have one called Snapz Pro that loads near the end, and for some reason it loads in "activated" mode (as if I clicked on it), and I have to escape out of it before I can use the computer. I was thinking if I could get this to load early in the sequence, it might avoid this issue. Thanks.

OS X does not permit changing the order, but they are supposed to launch in the order of the Login Items list. However, some items take longer than others to complete their own launch meaning they may not actually launch in their list order. If there is any connection to what you want appearing in the Desktop's menubar, then you can control that with a third-party utility such as Bartender or MenuBar ReArranger.
Thanks Drew. That was it! I didn't have that box checked, so I checked it and also removed it from login items, and restarted, and now everything works as it should. Thanks! Not with OS X. You might look for a third-party utility, if there even is one.
You can create a launchd plist that orders them. The plist will launch on its own at startup, so you can remove all from the Login Items list.
They really are very simple if you use a tool such as Launch Control or Lingon X. They make it pretty simple if you can figure out how to locate the applications - that should be pretty simple to do.
Thanks. I'm not capable of writing a plist, and this is not a big issue for me, just a bit inconvenient. Snaps Pro is a strange animal, it doesn't run like a normal app, but rather it runs in the background. When you click on it in the dock, it "activates". But unless it is in the login items list and not hidden, you can't launch it once the computer starts, it's just dead. So it's a catch-22. Maybe this is a compatibility issue with 10.11 because it never happened until I upgraded OS.
Open the Snapz Preferences & look for an option to 'launch on login' or similar wording.
Apps often have 'helpers' hidden inside them. It can allow a background process to launch without the app being opened & activated.
Otherwise see the support site to look for this as an issue.

Kappy, do you have any idea if the order of login items is related to the launch order? I can remove & re-add items & the order is written to the Preferences but I can't tell if it will stick & alter the order used on login.
