What do you mean by the El Capitan slideshow? This forum is about Photos. Are you creating the slideshow inside Photos or some other application?

From the looks of it, this is a simple aspect ratio issue - the ratio of width and height of the photos does not match the ratio of your screen, and so the slideshow app fills in the difference with black space. The alternative is to stretch the images to fill the screen (which causes distortion) or to crop the images (which removes parts of the image).
It is possible that something changed between OS versions in how Apple scale images for the slideshow, but I haven't heard of anything.

Which Slideshow theme are you using? Try a different theme, where you are seeing each photo individually, and disable "Shuffle". This way you will be able to tell, if some photos are rendered as black squares, and which of them these are.
One possible reason for black photos in the slideshow could be, that some photos are not available in the media browser, because you are using iCloud Photo Library with the "Optimize" option. Do you have iCloud Photo Library enabled for your photo library?
What changed, before this problem happened the first time? Did you upgrade software? Did Photos crash? Did you run any cleaning applications to remove duplicates or save storage Did you move your Photos Library or restore it from a backup?
