Q: Mailboxes (some) missing following OS X 10.11.3?

After updating from Yosemite to OS X 10.11.3 I find that some mailboxes are missing! Can they be restored with original content?

iMac (Retina 5K, 27-inch, Late 2014), OS X El Capitan (10.11.3)

I should add, however, that the missing mailboxes do appear on Time Machine when Yosemite was active. I presume I could reinstall from Time Machine... but there must be a better approach?

Hi spongebob1203... If I restore the lost mailboxes from TimeMachine will there be a conflict since the backup was with Yosemite Mail and not ElCapitan Mail?
