Thanks for using the Apple Support Communities! I'm sorry to hear that you are having these issues updating your MacBook Pro. If you are having issues updating El Capitan to the most recent release via the manually downloaded update file, you may want to double-check that you are downloading the 10.11.3 Combo Update, listed here:
Download OS X El Capitan 10.11.3 Combo Update
(Note that this is different from Download OS X El Capitan 10.11.3 Update, which is only a point or delta update)
If you continue to have issues updating while receiving an error message regarding the volume, you may also want to try booting to the OS X Recovery partition and using Disk Utility to run a check/repair on your main volume. You may find the following articles helpful:

Aug 29, 2016 10:24 AM in response to babowaby MZ@SC,I just fixed my problem by downloading and reinstalling "OS X El Capitan" from App Store Purchased. It was version 10.11.1, probably GM version.
