You can disable iTunes organizing media but it is not recommended unless you are answering question here instead of asking them. If in iTunes itself you do not say anything about your upgrade. Unless you did a big jump such as iTunes 10 to 12 the layout shouldn't be radically different. Is it to that you are referring, or do you suspect your library was corrupted as part of this?
