I just lost a good 12 hours worth of work after Macshiny deleted "Duplicate" pdf files that I questioned whether they were duplicates or not. Tired, not thinking, I clicked the button to finish the process of cleaning up duplicate files (instead of just choosing one & experimenting). I had my folder up (which contained the original pdf files) so I could watch in case the original copy disappeared. Stupid me... my entire folder emptied right before my eyes.

That's a 3rd party app, and frankly another of those that is more harm than good. Get rid of it and then restore from your back up.
Restore the data from your Time Machine backup. And stop using 'clean up' tools, or if you must, be more careful and make sure you have a good backup before you start.
