It probably depends on how you set it up.
The normal practice is to Set up the iPhone (Enable Messages in Settings)
The Enables the iPhone Number only.
The Enable the Mac version by adding an Apple ID.
At this point the Mac can send Messages from the Apple ID and the iPhone from the iPhone Number only.
Adding the Apple ID to the iPhone links the two.
A Pop up appears on the Mac which when accepted means the iPhone Number is added to the Mac "Receive At" list and the drop down for "Start Conversations From appears.
At this point any iMessages sent to the iPhone Number is synced to the Mac (Because it is also using the iPhone Number)
Some people go a stage further and set the devices to only use one ID, either the iPhone Number of the Apple ID, by turning Off the other option (Selecting them).
This can mean that the Contacts never know the alternative ID.
In some cases it can restrict what gets synced to what ID
If the iPhone goes off line fro any length of time then the Number will de-register and the link to the Apple ID is also lost.
If this happens and you were restricting active IDs to the iPhone Number only then it is likely that you cannot get the Apple ID to sync the iMessages.
